Almost anything outside in a windy environment can whistle.
That being said, it would drive me crazy, personally!
It certainly could be the fascia's open ends, as you suspect... but I would also talk a hard look at any exposed trim, flashing, and railing gaps and edges.
Make sure everything is tightly secured. If there are gaps, consider filling them with a color-matched silicone (as long as it's allowed by the manufacture's specs!).
